Summary: Knowing the composition of animals present in aquatic ecosystems can provide information on anthropogenic pressures on these environments. One of these pressures is the occurrence of fecal contamination. However, this contamination can come from more than one animal species in areas where urban and agricultural activities overlap. In our study, we developed a metagenomic approach to profile mammals and birds, the most likely sources of fecal contamination, but also fish in four rivers, two of which were subject to fecal contamination. We detected the high presence of human and bovine sequences in one of the rivers, suggesting contamination by these two animals. This approach could be a valuable tool to simultaneously identify the potential contribution of various animals as sources of fecal contamination in surface waters. Also, our approach has the potential to rapidly and repeatedly study the composition of fish in rivers or lakes, and to study the terrestrial animals surrounding these waters. This information may be valuable in managing lakes and rivers for invasive species evolution, or for recreational purposes (e.g. fishing activities).
